Motomu Toriyama, Director of the game, explained that Yuffie left Midgar around the same time as Cloud and the others:

Yuffie decides to escape Midgar on her own After witnessing the fall of the Sector 7 platform. She managed to escape due to security efforts being put in place throughout Midgar after the chaos ensued, as she was unable to escape. return to the Avalanche base in sector 7. In terms of timing, he left Midgar more or less in the same time frame that Cloud and the others did.

Toriyama was then asked why the Shinra Palace dungeons were added as a phase of Yuffie’s DLC. The goal, according to the author’s words, was to show the darkness of the Shinra:

The facility located in the basement of the Shinra is where Scarlet is responsible for the experiments to create ultramatter. Yuffie and Sonon are tasked with infiltrating the facility in order to get hold of the coveted matter.
